The vast quantities of genome data in theory should improve our confidence in modeling evolutionary species relationships. Instead, conflict within the data has become even more pronounced and complex. We have developed a method called Quartet Sampling to evaluate phylogenies in the plant tree of life that revealed substantial self-contradiction within phylogenies. These results demonstrate a new method of phylogenetic topology to evaluation that is scalable and adaptable, but also one that fundamentally distinguishes conflict from low information.
